To recruit Pokemon in this game, it happens randomly after defeating a Pokemon in a dungeon. For example, while exploring the Tiny Woods, players can encounter a Pidgey. Defeating the Pidgey has the chance to recruit it to the team. They will quickly faint then reappear requesting to join the team. This brings them along for the rest of the adventure. If the Pidgey faints during the adventure, the player has lost the opportunity to keep them.

If you really need it from the shop, however, keep in mind the shop refreshes every time you enter and exit a dungeon, so that's a way to force a shop inventory refresh, just like with how you might to get the Invitation to enter the Mystery House.

The combination of the two will make it a lot easier to recruit any Pokemon that come your way, and keep you from missing out on Shiny Pokemon.
